I’m currently using a plugin which stores my media on S3.

Is there anyway I can get the plugin to work for this configuration?

I tried installing it and
1. I can’t watermark existing images
2. New uploads are also no watermarked.

No, because outsourced images are not being processed by WordPress media functions – there’s no way we could hook into this.
